The higher the board is relative to the head plane, the higher a bridge you will need to clear the frets. That said, if the banjo has lag bolts for coordinator rods, plugging and re-drilling the lag bolt holes is very straight forward. You just 1) drill out the lag bolt holes and plug them with a hardwood dowel stick, 2) measure the distance you want the fretboard to move down, and 3) re-drill the lag bolt holes higher up by that same distance from the center of the plugged hole.
Since it sounds like the fingerboard is only slightly high you shouldn't have a problem. The banjo can still be set up to allow for that. It's only when you have more difference than you can get level that you will have problems. That doesn't sound like the case here.
The fingerboard on my RB150 sits a little higher than the pot and it plays fine.
